After running fixup on my deskptop8.dsk file the problem still exists.
I tried your suggestion to rename the desktop file and restart notes. This *seems* to have fixed it as links have been working, but I didn't really do that much testing. I would need to leave it like that for a few days and try a bunch of links to know for sure.
But I also need access to my hundreds of icons and I can't operate with a new blank workspace for very long. So I already reverted back to my original desktop file.
For now I am going to assume a corrupted desktop file is is the problem and just live with it. I don't have time to try to reload all those db's. I can work around it by going to the catalog.nsf and finding the right db.
Thanks everyone for your help. When I get the chance to test some more I'll add an update.
